Help

Welcome to the Teak Genes Database!

This guide will help you navigate the website's features and functionalities.

Navigation:

  • The main menu bar at the top provides quick access to key functionalities: Home, Lab Members, Search, Download, Blast, JBrowse, and Help (you're here!).
  • Additional website information such as Contact infomation, Legal agreements and Quick Links can be found at the bottom of the page.

Creating an Account:

While not mandatory for browsing the website, creating a free account allows you to upload and manage your own files. To register, click on the "User Menu" and select "Create New Account." You can also find a link at the bottom.

Homepage:

The Homepage provides a brief introduction to Teak and the Teak Genes Database linked to the full About page. You'll also find a link to the Gallery showcasing images related to Teak and Teak research.

Lab Members:

The Lab Members section introduces the dedicated researchers at the Molecular Genetics Lab at the Institute of Forest Genetics & Tree Breeding (ICFRE-IFGTB), their areas of expertise, and contact information.

Search and Download:

The powerful search feature allows you to explore the database and download data in various ways:

  • Search by Type: Look for specific genes, sequences (mRNA, DNA), or related information by organism.
  • Filters: Refine your search results using filters or perform batch searches to save time.
  • Download: Once you've identified relevant data, the download feature allows you to access it in various formats: Simple View, FASTA, CSV/TSV

Teak files

Files related to teak and teak genome (such as Manual and Sequences) can be found here in your "User Account" section"

Advanced Exploration Tools:

BLAST:

The Teak Genes Database integrates BLAST, a powerful suite of tools for sequence similarity search. The four main BLAST functionalities available are:

  • blastn: Compares nucleotide sequences (DNA or RNA) to search for similar sequences within the Teak genome.
  • blastx: Compares a protein query sequence against a database of translated nucleotide sequences (conceptual translations of coding DNA sequences).
  • tblastn: Searches a translated nucleotide database (protein database) using a nucleotide query sequence (typically translated RNA).
  • blastp: Compares protein sequences to identify similar proteins within the Teak proteome.

By using BLAST, you can gain valuable insights into the function and evolution of genes and proteins of interest in Teak research.

JBrowse:

JBrowse is a powerful genome browser seamlessly integrated into the website. This interactive tool allows you to visualize various genomic features within the Teak genome like genes, transcripts, and regulatory elements within the Teak genome.

By using JBrowse, you can gain a comprehensive understanding of the organization and regulation of genes within the Teak genome.
